What do you do after you beat Team Aqua in their hideout?
After the battle, take the green warp pad to the northwest. This will return you to the hideout’s entrance. Return to Lilycove City, restore your Pokemons’ health, and resupply on items if you need to. Your next destination is Route 124 to the east.
How do you get past Team Aqua in Lilycove?
Defeat the Aqua Admin standing guard near the submarine. The Admin will use three Pokemon at level 32. After the battle, the submarine will depart. Use the next warp pad to leave the Aqua Hideout.

How does Team Magma steal the submarine?
You have to dive under water and look for them,surf from the island where steven lives and when the want gets dark then usr dive and look for a cave. Aeon-Flux answered: Go to Lilycove and go to your right. Now surf north and there will be a hole in the mountian, enter the hideout.
