How do you get through Team Aqua’s hideout in Pokemon Sapphire?
The Team Aqua Hideout is located in a small cove in the Lilycove City bay. You will need Surf to enter the base. A number of green warp pads are located around the hideout. Step on them to teleport to a new area.
How do you find rayquaza?
You can find Rayquaza in the Sky Pillar, in the upper portion of route 131. You’ll have to go there when following the main quest when you’ll have to “wake up” it after the start of the fight between Kyogre and Groudon.
How do you awaken Kyogre?
Surf in the next room, hop in the currents until you are able to get to the top left door. Head through that and solve the puzzle in the next room. In the next room, simply follow the path around and take on Archie. After beating him, Archie will use the Red Orb to awaken Kyogre and it too will flee.

Does Swampert learn earthquake?
Swampert is one of the lucky few that can learn Earthquake by level up, which means there is no reason not to use it. It may take some time to get Swampert to level 52, but an Earthquake from such a strong Pokemon will always inflict a good chunk of damage.
Where is Team Aqua after they steal the submarine?
Until Team Aqua steal the submarine at Slateport City, two grunts will block access to the rest of the hideout from the entrance. The hideout is located in the northeast of Lilycove City. Inside, they are many warp tiles. There is also some water from which the submarine departs from.

After you defeat them, the leader of Team Magma/Aqua comes up and says a few words, then leaves with the Grunts. After that, you can go downstairs. There are visitors in the museum now. There will be more visitors upstairs if you go up there again.
What do I do after I beat Team Magma at their hideout?
After the battle, take the green warp pad to the northeast. This will return you to the hideout’s entrance. Return to Lilycove City, restore your Pokemons’ health, and resupply on items if you need to. Your next destination is Route 124 to the east.
