When you interact with a Berry Tree your trainer will shake the tree causing Berries to fall on the ground, and you can continue to shake the tree to get more Berries. However if you shake the tree too many times a Pokemon will drop down and battle you, and take most of the Berries.

Do berries get consumed Pokémon?

Yes, when a Berry is eaten, it’s completely gone. They work like Potions and other consumables in that regard, and you can also manually use them in battle. So once the battle is over, they have to be replaced if you want your Pokémon to automatically use them in battle again.
