The player can harvest one Berry from each tree each day. These Berries have only appeared in Generation II media, with a different set of Berries introduced in Generation III that are used in all subsequent media.

Do berries disappear in Pokemon Emerald?
When you plant a berry and then don’t play for several days, it will bear fruit, and in your absence the berries will fall off the plant and replant themselves. However, they will do so only a limited number of times. You apparantly left your berries untended for too long, so they eventually just disappeared.
